I agree that eventually the storylines get messy because the writers make some things up as they go. Because this show is based on a book series, they were trying to use the books but keep fans invested in the mystery so they created a million red herrings and it gets frustrating. Some things about stuff you mentioned:
Allison is the one who pushed Ian off the tower not “A”.
This A is also not necessarily tied to all previous seasons. Mona is the original A. Mona was the one messing with Alison and was the mastermind for everything from season 1 and 2. The current A started running everything from season 3 on.
Some of the other mysteries don’t have anything to do with A. Shawna wasn’t A. She was a childhood friend of Ali’s who was helping her while in hiding and then turned on her because she loved Jenna. Jenna as far as we know (she could still be A) hasn’t been revealed as A. She Has it out for the girls because of the blinding incident and because they know secrets about her abusing Toby. Ian wasn’t A. He was trying to protect himself because of the videos and protect Melissa because she buried Bethany who at the time they thought was Alison. All of the other “a’s” (garret, Lucas, Ezra), were revealed to not be A. They had other storylines that still involved the girls but were not part of A. Other than Lucas being blackmailed by Mona a few times.
Sometimes it helps to rewatch some bigger episodes like “A is for answers” and the New York episodes to keep track of information that has been revealed. There are also timelines and charts we used to follow that went ep by ep to keep track of all the clues and stuff to help with all the connections.
